Its possible. I'm pretty sure I hit everything, but there are way too many components for me to check each one individually. I'll just do a clean install and use the package manager. it will take less time.

What version are you installing? The latest version is 1.9.5. The only way it could have installed under /var/www/ is if you were using version 1.9.1 or earlier.
I'm using 1.9.5. It seems like it configures differently every time it is installed. So far I've done a clean install 3 times.
First station time was locked to EST (Manual Install), then it was correct (production install), now its locked to UTC (easy install). In each case, /usr/share/airtime/public/.htaccess was never created. I have: CSS favicon.ico images index.php js.
The first two installs were done on Ubuntu 10.10 Desktop. The third is 10.04 Desktop.
Okay, I just reconfigured it to a production server. It seems that the easy install misses a step in configuring the timezone. It's not php.ini (I already changed that). Even after switching to production and re configuring, there is no .htaccess file. I'm guessing there is another configuration file with time zone settings, but I can't find any reference to it.
